Improved hydrodynamic interaction in macromolecular bead models

چکیده
The calculation of hydrodynamic properties of macromolecules in terms of bead models requires an adequate description of the hydrodynamic interaction between the spherical elements. For this purpose, the original or modified Oseen tensor are customarily used, although it has been shown that this simple description may lead to erroneous results, particularly for rotational coefficients. In this paper we study several more elaborate theories for multisphere systems. We apply those treatments to our problem of rigid bead models, implementing them in computer programs, and making calculations for various test structures. The comparison of the results from the various theories, and from other, presumably very accurate procedures, allow us to give some guidelines to improve the treatment of hydrodynamic interactions in macromolecular bead models. These advances are introduced in new versions of our public-domain computer software. © 1999 American Institute of Physics. @S0021-9606~99!52234-4#

Advances in modelling solution properties of macromolecules and particles.
Introduction to bead modelling The size and detailed shape of rigid macromolecules or particles can be inferred from the properties of their solutions or suspensions. Some of these are hydrodynamic properties, such as the sedimentation coefficient, s, the translational diffusion coefficient, D,, rotational diffusion coefficients, D,, and relaxation times, z, and the intrinsic viscosity [q]. The...
متن کاملPrediction of hydrodynamic and other solution properties of rigid proteins from atomic- and residue-level models.
Here we extend the ability to predict hydrodynamic coefficients and other solution properties of rigid macromolecular structures from atomic-level structures, implemented in the computer program HYDROPRO, to models with lower, residue-level resolution. Whereas in the former case there is one bead per nonhydrogen atom, the latter contains one bead per amino acid (or nucleotide) residue, thus all...
متن کاملComparison of Brownian dynamics algorithms with hydrodynamic interaction.
The hydrodynamic interaction is an essential effect to consider in Brownian dynamics simulations of polymer and nanoparticle dilute solutions. Several mathematical approaches can be used to build Brownian dynamics algorithms with hydrodynamic interaction, the most common of them being the exact but time demanding Cholesky decomposition and the Chebyshev polynomial expansion. Recently, Geyer and...
متن کاملEfficient, accurate calculation of rotational diffusion and NMR relaxation of globular proteins from atomic-level structures and approximate hydrodynamic calculations.
The calculation of the rotational diffusion tensor and NMR relaxation times of quasi-rigid macromolecular structures with atomic detail can be made by means of bead/shell models. The computing time required for calculation of these properties for a single structure using rigorous hydrodynamic methods requires a moderate computing time. In possible applications of the methodology in which such a...
متن کاملTranslational diffusion of macromolecules and nanoparticles modeled as non-overlapping bead arrays in an effective medium.
There are three objectives to the present work. First, starting from a boundary element (BE) formulation of low Reynolds number hydrodynamics, model the translational diffusion of macromolecules modeled as an array of non-overlapping beads, and show how this approach is equivalent to previous formulations of "bead hydrodynamics" and under what conditions. Second, show how this approach can be i...
